2nd repot, 1st year

Back in April I got 4 Zelkovas, and 4 Chinese elms through the mail. When I got them they where in 2 3/4inch pots. So I repotted them into 3 and 5 gallon pots, without touching the root system. Now that I have been a part of this forum and have learned that my trees would be better off in grow boxes, I would like to repot in the fall. I won't have to touch the roots at all, because I have built my boxes pretty big ( yet shallow). Would this be too much repotting or would I be fine, since I don't have to touch the roots?

Why take the chance in fall, with not much growing season left. Why not be perfectly safe and wait till spring?

I agree, especially you being in zone 5 you won't lose anything by waiting and there's no sense messing with the roots right before the freezing weather comes. Besides, after a year in the pots the roots will be growing every which way. You'll want to get in there next spring and start pruning the root system to develop some nice nebari.
