Prune the tree hard to give you more options for the future. The tree will back bud on itself giving you choices you didn't have. The long branches with only foilage towards the ends are undesirable for bonsai so the back budding will give you branches closer to the trunk of the tree.

If it were mine I'd put it in a growing box or in the ground after the prune to give the tree the best chance of recovery and also the quickest way of getting results. Good luck with it Andrew
