To prune or not to prune

I have a Ficus retusa that has what I would call a weird branch structure. It may be species specific, but I'm just unsure what to do with them. You'll notice from the picture that on several parts of the tree, I have several branches growing out of what looks to be, one base. The question is, should I prune these before they become too thick or let them be? One of the reasons I bring this up is that you'll see from the pictures I also have some reverse taper that needs correcting, and no low sacrifice branches to help with this. Pruning might encourage some new branches to sprout, I'm not sure. Just need some advice on what to do next.
