It sounds like what you have is the larvae of some type of fly. Probably fruit flies, maybe some gnat. They're called maggots, and they live in the soil until they pupate into whatever they are to become as winged adults. They aren't particularly harmful themselves, but they tend to thrive in environments where the conditions aren't ideal for bonsai (like when drainage is poor or the soil remains too wet for extended periods).
