I guess there is no way to solve the problem other than letting the new branch grow more than others. One way is to not prune it, another way is to leaf prune the whole tree except the new branch.
Thread grafting is a procedure to correct a flawed tree and put branches in desired places. This is done on a tree in training. So once you have the branches in position, then you begin to train and develop them.
