I gues it is a kind of unusual setup for a bonsai, but I just use that container while training the tree. It is actually just an old lunchbox, which I have drilled some holes in. It seems to be a big problem getting hold of some pot with the right dimensions for bonsai growing, so I just use any container that is cheap and practical. Also there is a positive side side effect of using a transparent receptacle, since the roots are automatically trimmed and ramified when they grow into the light. - Or so I heard. I havent atually tried this before.
The pebbles on the surface are just there to keep the soil from drying out since I sometimes forget to water the trees.
