More than likely, those "weeds" are just what they look like: weeds.
Shoots from your tree's roots will soon show leaves identical to the tree. (And by "soon" I mean in 2 weeks or less.) Unless you see those, I'd take them out: they'll compete with your tree's roots for water and nutrients.
One exception: some volunteers make useful bonsai-scale groundcovers. We have a little local sedge that appears in my pots sooner or later. I let it remain, since it's in good scale and looks just like a miniature clumping grass.
