Don't worry about the branches. Put it inthe ground or a large training pot and remove the branches. New branches will pop this spring and you can pick the ones you want. If you don't like the placement, cut them all off next year and start over. Cypress will pop leaves all over if healthy so don't worry about working with the branches you have.
