I don't think leaving the tap root on for a root over rock is advisable. You want to have multiple roots coming out from around the base of the tree and clasping the rock. This would not be feasable with a taproot still in place.
You do, however, need to encourage longer roots that will reach over the rock and down to the soil. But these are still the radial roots, not a tap root.
